A submarine is a naval vessel that can sail both underwater and on the water's surface. They are different in design and appearance from surface ships.
In the magazine story, A Tall Story, Thomas and BoCo first saw a yellow submarine at Brendam Docks. They did not know what it was and were concerned when it sunk beneath the sea. They were both very impressed when Salty told them it was a submarine assigned to give visitors an underwater tour of the coast on the Island of Sodor.

In the magazines, the submarines are painted yellow. The submarine's colour may be a reference to the song Yellow Submarine by The Beatles, the band of which Ringo Starr was the drummer.
